I sounds like your window manager is telling the program to display with high-DPI scaling when it shouldn’t be. This is a common issue when running older software written for X11 on newer Linuxes that are using Wayland. fre:ac was originally written in 2001!
You might have a system display setting to control scaling of “legacy” (X11) applications. I know KDE Plasma does.
fre:ac is almost exactly like Exact Audio Copy.

No problem. I think in my case only Wine/Proton games were doing it and native Linux games were fine. I shake my fist at Nvidia and carry on. 😂
Try this setting: Display Configuration > Screen tearing: Allow in fullscreen windows. Whatever it’s set to, try the other setting. I had a similar issue once and this fixed it. The issue came back a long time later and switching it again fixed it. 🤷♂️
It’s a difficult issue to pin down. I’ve also read about video stuttering while trying to stay synched to pipewire audio which is having buffer underruns, even if your audio sounds fine. To check the audio buffer, you install and run pw-top and then watch it while you are having the video problem.

Game Genie had a thicker circuit board than a game cart, to get a good connection in the frontloaders. The toploader’s cart slot is pretty tight, to get a good connection. Combine these, and it feels like the cart slot is going to pull off of the circuit board before the Game Genie lets loose. Everdrive/Powerpak would work fine.
Galoob offered an adapter for the toploaders but they are extremely rare.
Honestly, even a Trinitron TV with composite looks as good as RGB at the resolution of NES.
The “vulnerability” was only that F-Droid wasn’t keeping up with their builds, leaving everyone who installed it from F-Droid out-of-date, during a period of known Firefox bugs being exploited.

RGB mod: It’s expensive IIRC because you need to replace the PPU (video chip) entirely with one from an arcade board or a modern FPGA reproduction. Edit: Sweet Jesus, you’re looking at about $250 for RGB kit installation…
At the time, if you bought a new US toploader then complained to Nintendo about the video quality, they would replace it with a revision with no jailbars. There’s also a very rare US toploader with the composite AV port and no jailbars!
